尚恩安達臣（祖舒克治遜飾）接收到由神秘島發出的無線電訊號，但發出訊號的座標在地圖上卻空無一物。尚恩的新任繼父漢克（狄維莊遜飾）阻止不了尚恩到神秘島探險的決心，只好無奈隨他起行。他們首先到達了南太平洋，再向神秘小島進發。在這個神秘的小島上，有著各式各樣的珍禽異獸、價值連城的金山、洶湧的火山，與及很多不為人知的秘密。途中，兩人遇上唯一肯冒險載他們到神秘島的直昇機機師嘉巴圖（路易斯古斯曼飾）和他漂亮而堅強的女兒佳蘭（雲妮莎夏芝絲飾），於是四人一同出發探索險境。當他們到達神秘島時，卻遇上猛烈地震，他們要爭取時間拯救島上唯一居民，趕在神秘島陸沉前安全離開。
